When mapping specific domains/hosts to IE zones via registry key entries under “HKCU\Software\Microsoft\Windows\CurrentVersion\Internet Settings\ZoneMap\Domains” as described in Group Policy Central - How to configuring IE Site Zone mapping using group policy without locking out the user you notice that they are set in the HKCU registry on an RD host, but do not show up in Internet Explorer.
If you have Internet Explorer Enhanced Security Configuration active on purpose, then the keys need to be created under ZoneMap\EscDomains instead of ZoneMap\Domains.
If IE ESC is not and should not be enabled, check if there is an IEHarden DWORD under “HKLM\SOFTWARE\Wow6432Node\Microsoft\Windows NT\CurrentVersion\Terminal Server\Install\Software\Microsoft\Windows\CurrentVersion\Internet Settings\ZoneMap”. If so, delete it, and fix the current user profiles by adding a Delete user registry preference to a GPO to delete the IEHarden key from “Software\Microsoft\Windows\CurrentVersion\Internet Settings\ZoneMap”.
